should this kit have come with male connectors or are those ordered separately?

The sensor shield board that sits on top of the UNO board has pins, so the female connections on the connection wires work fine. My kit came with a strip of male-male connectors also, but I did not use them.

You need to use 3.7V 18650 batteries.

How many batteries are needed? And what is the final voltage coming out of the battery box?

I think this came with a 2-cell battery pack which fit the 3.7V 18500 Li-ion cells (7.4V total). At first I switched it out for a 6 cell AA holder, but later got some 18500 cells and charger and really liked using them. This is a nice project kit. Enjoy.
