Yes, the padlock prevents the box from swinging out and being removed. There is also a keyed lock on the lid which would only defeat a casual attack.

unfortunately, this will not work with the tailgate extender

Could you have this installed along with a bed extender? or are mounting hole or brackets in the way of having both? 2014 Tundra

I believe the swing case bracket will be in the way and you won't be able to mount the bed extender bracket. I have the swing case on my 14' Tundra and if I need extra bed space I will go with the moto gate, though it's not quite the same.
