what size bobbin does it take?

I'm so sorry for the late response. The bobbins are specific. The size is: 7/16" These bobbins were specifically designed for this machine. Other bobbins used will not operate correctly. Part code for the required bobbins is SA156, SFB (XA5539-151). I hope this helps you.

Can I use white bobbin thread only without the white showing through on the right side of my design?

The PE540D uses the 90 weight embroidery bobbin thread and will not show up on the top of your design.
