Will it affect display while being closed?

Yes, when we close the flap, there is. gap between it by applying this. In short we can say the flap does not close properly by applying it.

I see apple suggest not to use any keypad covers, as it may damage the retina display in new Macbook Air?

for this, u should apply a screen protector firstly and then use a keyboard cover, i use both of them in my macbook pro
