Is it necessary to run this through plastic conduit? I'm using this to wire lights under my pontoon boat.

If running this wire along side other wires, then extra protective conduit, although not mandatory, would be prudent. I would suggest using pre-made heat shrink connectors and heat shrink tubing over it for additional protection. It is like sawing wood, measure twice, cut once.

Is there a difference between round and flat?

I would think it is only the appearance wire diameter and quality should be the same
