The manga has different stories from the games, more original stories though, occasionally they base stories off the campaigns from the games. In regard to the nudity, my son has explained that it is a character who forgot his clothes while transforming from squid to human. I am unbothered by it, it seems very similar to the Captain Underpants style of humour.
