Are these pens the new style or old one?

These are identical to what I have ours based from brick and mortar stores several years ago.

Do the pens say muji on it?

Mine did. They appear to be the same ones as my son brought back from India. I took a pic of one but can't seem to upload it for you here. Best pens ever! I stopped using other pens as these are priced great and write wonderfully. Does it come in a box?

It comes in a plastic packaging, sort of like a "box" to hold them together. But I keep them in my pencil case because it's way cuter.
