To be clear you have to screw this though the shingles into your roof to secure? Have I not just created a problem by doing this?

Yes. It is screwed through the asphalt shingles. Asphalt shingles help to seal up the small holes. Just a spot of tar or silicone seals it right up without noticing.

What size is the harness? Is there a size chart for different body sizes?

The harness is adjustable for different size individuals.

Doesn't this come with the roof anchor? I have 2 packages in my bucket, rope and harness but it appears I am missing the anchor.

The one I ordered it i received a hinge that nails into the ridge of the roof.
