Could this case hold citadel paints?

I don't have any Citadel paints but I can tell you that it holds The Army Painter bottles perfectly.

Can the bottles be put in upside down? I prefer them that way so I can put labels on the bottom.

Yes they can. It is a foam form the bottles rest in which is flexible for bottle size. However, if bottles are too small they may slide in and out of the designed space. We have model paints and they are a perfect fit so don’t know if the bottles where smaller.

Will this fit the vallejo model air paint 0.57 oz, bottles are 1/2 inch taller

Mine holds my sprayer bottle, pallet and instructions for different projects sitting atop my ink bottles. I would think it would hold your bottles at 1/2” taller. But, you can always return it. I got a bonus, when you pop out the foam you gave hair rollers that don't harm your hair! 😃

will this fit a 4.1" tall bottle? Your dimensions state that its 4.49 inches tall, however in another section on here it states that its 3.8 inches.

I use this to hold my Tim Holtz Distress reinkers (regular, not Distress Oxide) bottles. They are 3.75” tall and fit perfectly without bending the eye drop tops. Nothing taller would fit.
