Q: Can the charging cable be plugged in flush (you hear a click when plugged in all the way) with the display lid in closed position (all the way down)?

Yes, there is a positive click, whether the Macbook is open or closed. There's no difference. There is no crack sound upon opening or closing the case; it works perfectly. I've bought 4 of these over the years and they're the best.

Q: Are both the top and bottom of the case..."Crystal Clear ? The picture indicates that the bottom is opaque gray (?)

In my case, the computer is Silver Gray and Crystal Clear case is therefore seen the color of the PC

Q: Is the serenity blue able to show the apple logo through the top?

No, it is very dense. Nothing will show through. I was disappointed with that, but overall it is a really good case. Durable and excellent fit.
