Does installing this after installing the thermostat mean that I have to completely uninstall the thermostat?

Unscrew the original base, unattach the wires, install the new sub base, then the original base over it, and then reattach the thermostat wires to the original base. Then snal the thermostat itself to the original base.

Will this cover the gaps left from a vertical junction box?

It is the same height as a wall plate so it should. We bought this two weeks ago and exact measurements are: just under 6 3/4 in across and 4 1/2 inches tall

is this not included with the Emerson Sensi thermostat?

No wall plate included but you can likely find a generic one that will work or simply buy the Sensi wall plate from Home Depot or Amazon. In fact, you should make sure the Sensi wall place dimensions are large enough to cover the hole from your previous thermostat - if not, better to find a generic one that's larger. It's a great wifi controllable thermostat but it's annoying that Emerson doesn't include a wall plate.
