Can you boot from a drive in one of the bays (assuming its bootable and bios uses usb boot option)?

Yes, you can boot from a drive in either bay. Either mechanical drive or SSD can be used. I have not tested booting from an M.2 drive with a SATA adapter. Hope this helps.

Is the usb 3 cable included to link to pc?

During cloning the 50% light has been flashing for a couple days now. What does that mean?

Dear customer, According to your feedback, it may be that there are bad sectors in your hard drive, making cloning impossible. This will not lose the data on the source disk. You can use the software to check your hard drive to confirm the problem, if so, bad sectors cannot be repaired, it may need to be reformatted(Please backup data in advance). If your hard drive cannot be recognized on the computer, it may be that the hard drive is damaged.
