Can this meter be used to determine motor rotation by hand rotating the motor?

The Fluke 9040 can't be used to determine motor rotation; it only indicates phase rotation of a 3-phase circuit.

Can this be used on the output of a VFD?

Yes but the drive will always correct phasing so it'll always read phased correct on the load side of the drive.

Include the nist calibration document?
